Switch to usual application based code

Too many changes to mention here. The important stuff are that the code has become more efficient, cleaner, documented and more general so either site can be processed using the same code (though the south plots do not look good yet, will work on it).

Obviously I do not expect a detailed review, but a quick look to find glaring errors would be nice.
