Massive cleaning and CI

The repo has been massively cleaned; now there are several notebooks that serve as tutorials.

The code has been updated, I introduced pre-commit, not all are fixed, because the code was too massive for me now. I also introduced a skeleton for testing, and there is now a docker deployment.

The code has been relatively improved to better comply with PEP.

The installation is also better, now the conda environment and the project.toml looks good
